Where can I adjust the toolpath settings? My router does not raise enough during cuts to clear the substrate.

You might want to adjust the “safety height” setting in the “Machine / Advanced” menu:

Thanks Jeff. Can you advise what the safety height is on average? What about the stepover % and the profile step over.
