Any tips on controlling the flexing of the y axis during drilling operations?

For how you are cutting in the video, you could drop the plunge rate down…it is pushing the router up since it is not cutting fast enough.

Endmills cut much better from the side then plunging.

Slow the feed down, do the cutting tool can do its job.

So plunge rate… Right?

Do they make a better bit for that operation? I thought drill bits were designed to run way slower…

Some endmills are better then others for plunging, but for a series of holes, slow the plunge rate down and it will work fine.

Gantry stiffening mod would help too…

Plunge rate is the speed (rapid) that the end I’ll drops in z. Plunge to .1 above the part, then feed at say 10 ipm and you should be good.
