Maybe a stupid question, but would not zeroing all the way down to the bottom left corner be the problem if everything is squaring up? Sorry, trying to get used to this machine.
You may want to look into this if you have not already:
If cutting something from a piece that you are not cutting around, you have to make sure that your unit is square and the stock that you are cutting is square to your axis’. If the axis’ and the stock are not square to one another, there is no way that your carve will be square.

I ended up having to make it myself. However, there is a project on inventables.com for it. I wish it was there when I made mine.
